Syslog-ng sends same log twice

we have configured two custom log "pipelines" in folder /etc/syslog-ng/conf.d/something.conf, filtered by host filter. The issue is that syslog-ng sends same log twice to service listening on specified destination. /etc/syslog-ng/syslog-ng.conf is kept default with no config of our own, but will post also anyway. Any idea what might be causing this or where to look for clues?

Note: we have same exact configuration on other node which does not have this problem, so we assume it is not config related issue but system/service related. Its VM on Hyper-V.
