Low CPU usage running multi threading software

I ran into a weird problem. While running some software (SPAdes, bwa-mem2; latest versions) with 16 threads I noticed that they slowed down, and CPU usage is around 0-2% during that. Since it would be strange coincidence that both softwares fail like this at the same computer it's probably Ubuntu related... Worked fine last month... Nothing major changed. It looks like at the beggining they are running at full capacity but then they drop to almost nothing (e.g., during read corrections CPU usage is around 100, at k33 time goes up, against k21 at four times as long, CPU usage goes down). So it probably works at the beginning but fails later... I have no idea what's wrong (like the program stopped using available threads) so even some diagnostics would be appreciated. Ubuntu 22.04.
